When starting a new game, player are prompted to select a difficulty. AMC Squad has five difficulty levels, or skill levels, that provide general difficulty settings that allow a greater variety of players to enjoy the game.

- Fatigue system (that is present on higher difficulty levels) was designed to make players won't use only one playable character for playing all levels. If you choose an agent for running several missions continuously, he/she will be tired and then exhausted. They have reduced stamina and worse accuracy when fatigued, so it's advised to choose other agents while these rest, it would take about 1 or 2 missions for them to recover.
- On higher difficulty levels, the raise in enemy count does help in getting additional base budget (earlier versions provided an explicit multiplier, but this is no longer the case).
- Before the Anniversary Edition, Professional and Armageddon difficulty levels also disabled the crosshair. This feature, however, was scrapped, probably because it heavily tipped the game balance to the side of weapons equipped with scopes or laser sights.
